Minify embed type does not work with W3 Total Cache

I am using W3 Total Cache.. No matter what settings I do, not change is visible. I enabled the “JS minify settings” and manually added the js files. However, they are still in the header section and no matter what kind of settings I make, they stay there with no change. Why is that? Thanks!
